2단계 BK21사업(연구중심대학육성사업)은 “국가과학기술위원회” 및 “교육과학기술부”가 주관하는 국가연구개발사업 조사․분석 대상 사업인 바, 지난 6년간(2006.03.01 ~ 2012.02.29) 각 사업단(팀)별 BK21사업의 성과 자료를 바탕으로 등급이 정해진다.
종합평가 평가항목 분야별 전문가 검토회의를 거쳐, BK21운영위원회 심의와 교육과학기술부 승인을 받아 결정되는 이 등급은 정부에서 제시한 부문별 주요 사업 목표를 토대로 사업단별 달성 정도를 평가한다. 취업실적, 논문실적 등 주요 성과에 대해서는 6년간의 양적 증감 추이와 대표적 사례의 질적 우수성을 평가에 반영한다.
